A File Wrapper contains everything material in the prosecution of a patent. That often includes marginal notes by patent examiners, and ought to always include all correspondence related to a patent application. As described on the USPTO website, "the folder into which papers for a particular application are collected and maintained. It contains a complete record of proceedings in the PTO from the filing of the initial patent application to the issued patent."
For those patents that include trade secrets, the USPTO has guidelines for presentation that when followed properly result in a File Wrapper that respects the needs to limit access to such documentation.
